There is generally recognized need for methods that permit rapid estimation of the

bacteriological quality of water. Applications of rapid method may range from

analysis of waste water to potable water quality assessment. Ideally, rapid

procedures are reliable and have sensitivity levels equal to those of the standard

tests routinely used. However, sensitivity of a rapid test may be compromised

because the bacterial limit sought may be below the minimum bacterial

concentration essential to rapid detection. Tests for detection of indicator

organisms, rather than pathogens are used generally in water testing. The

coliform group of bacteria is the principle indicator of suitability of water for

domestic, industrial or other uses.

Water Testing SolutionsColiforms, E.coli and Enterococci are important indicators of faecal pollution in

water analysis. Some of the tests being dependent on enzyme substrate reactions,

these tests utilize hydrolysable substrates for detection of the above organisms.

When the enzyme technique is used, the total coliform group is defined as all

bacteria possessing the enzyme beta-D-galactosidase, which cleaves the

chromogenic substrate, resulting in release of the chromogen. E.coli are defined

as bacteria giving a positive total coliform response and possesseing the enzyme

beta-D-glucuronidase, which cleaves a fluorogenic substrate, resulting in the

release of the fluorogen. Enterococci possess the enzyme beta-D-glucosidase,

which cleaves the chromogenic substrate, resulting in release of the chromogen.

Summary and Principle

The test includes detection of E.coli and coliforms based on enzyme substrate

reaction.

The coliform group of bacteria is the principle indicator of suitability of water for

domestic, industrial or other uses.

E.coli can be presumptively identified by the production of beta-

glucuronidase(GUD) which has been proposed as an alternative for IMViC tests.

The medium contains all nutrients required for the growth of coliforms and E. coli

Rapid Coliform Test Kitalong with the substrate. The non-fluorescent substrate is cleaved by the enzyme

GUD produced by E.coli to release the fluorogen (4-methylumbelliferone), which

exhibits a bluish fluorescence when exposed to long wave (366nm) ultraviolet

light. Coliforms, on the other hand, will not produce fluorescence.

Summary and Principle

This kit is used for detection of coliforms in water from treatment plants or

distribution systems, the test being only presumptive.

The presence absence test for the coliform group is a simple modification of the

multiple tube procedure. Simplification, by use of one large test portion (100 ml)

in a single culture bottle to obtain qualitative information on the presence or

absence of coliforms, is justified on the theory that no coliforms should be present

in 100 ml of a drinking water sample

The medium contains nutrients required for the growth of coliforms. Lactose is the

PA Coliform Test Kitfermentable carbohydrate. Phosphates provide buffering action while sodium

lauryl sulphate inhibits organisms other than coliforms. Bromocresol purple is the

pH indicator which turns yellow at acidic pH.

Summary and Principle

This kit is used for simultaneous detection of Salmonella, Vibrio species and E.coli

based on H S production.2

Hydrogen sulphide can be produced at least in small amounts from sulphur

containing amino acids. Some bacteria are capable of breaking down sulphur

containing amino acids (cystine, methionine) or reducing inorganic sulphur

containing compounds (sulfate, thiosulphate) to produce H S. This reduced 2

sulphur may then be incorporated into other cellular amino acids, or perhaps into

coenzymes. The medium incorporates sulphur containing compounds and iron

salts. The organisms reduce this sulphur containing compounds to sulphite and

H S gas by virtue of a reductive enzyme. Production of H S gas is detected as an 2 2

insoluble black precipitate of ferrous sulphide formed upon reaction of H S with 2

iron salts. Formation of H S indicates presence of unwanted microorganisms 2

making the water unfit for drinking.

originate from non-faecal sources. The medium contains all the essential

nutrients required for the growth of enterococci, and a suitable inhibitor to inhibit

accompanying bacterial flora, specially gram negative organisms. The enzyme

beta-D-glucosidase produced by enterococci cleaves the chromogenic substrate,

resulting in an intensive colour change in the broth from light yellow to blue green.

Summary and Principle

The identification is based on PYR test. PYR is a rapid test to determine the ability

of the organism to produce the enzyme L-pyrrolidonyl peptidase (PYR). The test

can be used in differentiating streptococcus species. Following incubation with

PYR (L-pyrrolidonyl-b-naphthylamide) substrate, PYR positive streptococci will

Summary and Principle

The test includes presumptive identification of E.coli on the basis of enzyme

substrate reaction and Indole Test. Indole test alone, is not an adequate screen for

E.coli, since there are at least 52 species of gram negative bacilli that grow on

MacConkey media, that are indole positive and ferment lactose. These include

K.oxytoca, Citrobacter freundii, Serratia odorifera, and Aeromonas hydrophila.

The enzyme-substrate test therefore, in conjunction with Indole test can be used

as a rapid screening test to assist in the identification of E.coli.

Lactose fermentation is a classical identification test. It is normally demonstrated

by acid production after the dissacharide has been cleaved into galactose and

glucose by the enzyme beta-galactosidase.

The medium contains all essential nutrients required for growth of E.coli along

with a synthetic chromogenic substrate ortho-nitrophenyl-beta-D-

in the same way as lactose, but being chromogenic produces a yellow colour.

Using this test system b-galactosidase positive , indole positive, gram-negative

organisms can be presumptively identified as E.coli. Hydrolysis of additive o-

nitrophenyl-b-D-galactopyranoside (ONPG) denotes presence of b-

galactosidase enzyme and is detected by development of yellow color in the

medium. Indole production is detected by addition of Kovac's Reagent.

Development of pink colour is a positive Indole test.

Summary and Principle

The test is based on detection of esculin hydrolysis and is used for the

identification of group D streptococci. Group D streptococci and enterococci are

able to split esculin.

The medium contains esculin, ferric citrate to provide ferric ions, and 1% oxbile to

inhibit most other strains of non-group D streptococci. Sodium azide is

incorporated into the medium to inhibit gram-negative bacteria. Esculin is

hydrolyzed by group D streptococci to form dextrose and esculetin. Esculetin reacts

with the ferric ions contained within the medium, turning the medium dark brown

provide the means to presumptively identify group D streptococci. This test can

also be used for identification of Listeria, since all Listeria species hydrolyse

The test includes detection of acid and acetoin production. Methyl red test detects

the production of sufficient acid during the fermentation of glucose and the

maintenance of conditions such that the pH of an old culture is sustained below

4.4 as shown by a change in colour of the Methyl Red Indicator. Methyl red

positive organisms produce high levels of acid during fermentation of dextrose,

overcome the phosphate buffer system and produce a red color upon addition of

Methyl Red Indicator.

Voges Proskauer test detects the production of acetylmethylcarbinol (acetoin), a

natural product formed from pyruvic acid in the course of glucose fermentation.

The red color produced by the addition of Barritt Reagent A and Barritt Reagent B

tot he cultures is due to the ability of organism to produce a neutral product

acetoin. The acetoin is oxidized in the presence of oxygen and alkali to produce

diacetyl, which reacts in the presence of creatine to produce a red color.

Summary and Principle

The test is based on the visualization of phenylalanine deamination reaction and

is used to differentiate Proteus and Providencia from enteric bacilli

Members in the genera Proteeae of Enterobacteriaceae have the ability to

deaminate phenylalanine to phenylpyruvic acid by enzymatic activity.

Blood Culture System is a fast, efficient and simpler detection system for

preliminary identification of microorganisms from blood.

The indications for obtaining blood cultures are manifold but are basically the

occurrence of a sudden relative change in pulse rate and temperature, with or

without chills, prostration, and hypotension; a history of mild, intermittent, and

persistent fever in association with a heart murmur; and generally any time sepsis

is suspected.

The technology of blood culture is revived by Gould and Duerden (1983). In most

bacterial infections of the blood in man the organisms are not numerous, and it is

essential for their demonstration by blood culture that a relatively large amount of

blood, e.g. 5-10 ml, should be used as the inoculum. In children and infants the

order of magnitude of bacteremia is considerably greater, so that a small amount

of blood (usually 1-5 ml) can be drawn. As the blood's natural bactericidal or

bacteriostatic action may interfere with the growth of any bacteria present, this

effect should be annulled by diluting the blood with medium. There is evidence

that upto 10 ml of blood, or probably more, may be added to 100 ml of medium

without a detectable antibacterial effect. For practical reasons, it is usual to add

5-7 ml of blood to about 50 ml of medium. An anticoagulant is added to the

medium to avoid clotting of blood, which would entrap bacteria and prevent their

detection. The most commonly used preparation in blood culture media today is

0.025% to 0.05% Sodium Polyanethol Sulfonate (SPS) (liquoid). In addition to

its anticoagulant properties, SPS is also anticomplementary, antiphagocytic, and

interferes with the activity of some antimicrobial agents, notably

aminoglycosides.

Blood culture includes qualitative detection of microorganisms in a patient's

blood. Culture of a patient's blood is one of the most important investigations in

clinical microbiology, for the demonstration of septicaemia or bacteriemia

indicates that there is an immediate threat to the patient's life and an urgent need

for appropriate antibiotic therapy.

Blood culture is requested mainly in two clinical situations: 1) where the

possibility of septicaemia or bacteriaemia is suggested by the presence of fever,

shock or other symptoms occurring in association with a known or suspected local

infection such as sepsis in a surgical wound, puerperal sepsis, pneumonia,

The isolation of a bacterium from the blood of a patient from a local infection such

as wound sepsis or pneumonia is valuable firstly in indicating the urgent need for

antibacterial therapy, secondly in revealing the species of bacterium against

which therapy should be directed, and thirdly in providing a culture for the

It is advisable to seed more than one medium for blood culture. The wide range of

anaerobe broth, thioglycollate broth and soyabean casein digest broth.

The chance of detecting scanty or exacting bacteria will be maximized if a variety

of each media are seeded from each sample and different media are used for

aerobes and anaerobes.

CONTAMINATION

A difficulty in interpreting results arises from the liability of the specimen to be

contaminated with organisms that are commensals or common contaminants on

the skin and the finding of such organisms in the blood culture should be viewed

with the strong suspicion that it is a contaminant from the skin. But in a patient

with debility, immune deficiency, an intravascular line, a prosthetic implant or

some other condition favouring an opportunistic infection, the saprophytic or

commensal organism isolated may indeed have an important pathogenic role.

Consideration must be given to the probability of it having such an opportunistic

role in the circumstances of each particular case.

COLLECTION OF SAMPLE

To minimize difficulty in interpretation, every care must be taken to prevent

contamination of the specimen during its collection from the patient and its

examination in the laboratory. Proper procedures must be adopted for collection.

False negative results: The media and methods used for blood culture should be

such as to support growth of nutritionally exacting organisms, and both strict

aerobes and anaerobes as well as facultative organisms. Even so, a single

negative culture should not be taken as proof that a patient does not have a blood

infection. In bacteriaemic illnesses the number of bacteria in blood may vary

rapidly between many and few or none as they are introduced intermittently from

a local infective focus and removed by the reticuloendothelial tissues. To

maximize the chances of isolation when the bacteria may be scanty, a large

volume of blood, e.g. 10-20 ml, from each collection should be cultured, and a

number of samples should be collected on separate occasions.

ANTIBIOTICS IN THE BLOOD

The blood sample should be diluted in the culture medium in order to reduce the

concentration of natural antibacterial constituents to a sub-effective level. The

dilution also reduces the concentration of any therapeutically administered

antibiotic. For this reason, every attempt should be made to ensure that samples

of blood are collected before the start of antibiotic therapy. If an antibiotic has

already been administered, the collection of the blood sample should preferably

be delayed until at least 24 hours after a dose has last been given. Otherwise, it

may be possible to add an antibiotic-inactivating agent to the culture bottle.

CULTURE SYSTEMS

Decisions have to be made about 1) the kinds and numbers of culture media to be

seeded from each sample of bottle, 2) the methods of incubation of the culture

bottles in the laboratory, 3) the number and times of examinations of the bottles

during their incubation, and the methods of examination by filming and

subculture.

CULTURE BOTTLES

It is necessary to culture at least several milliliters of blood diluted 1 in 5 to 1 in 10

in a culture medium. To maximize the chances of detecting scanty bacteria, a

larger volume, e.g. 10-20 ml of blood should be collected and half of it should be

inoculated into each of a 'set' of two such culture bottles. The use of two bottles has

several further advantages: they may contain different media or may be

incubated in different atmospheres, and scanty contaminants are likely to grow in

only one of them. The blood is inoculated into the bottle by inserting the syringe

needle through the rubber washer, the bottle remaining unopened and

unexposed to the entry of airborne dust.EXAMINATION OF BLOOD CULTURE

Depending on the number of bacteria in the blood stream and other factors, the

first appearance of growth may take place after as little as a few hours or only

after a longer period of 1 or a few days, or occasionally one or two weeks. As it is

desired to detect any positive culture as early as possible and yet not miss any late

growing culture, the ideal procedure is to make repeated examinations of the

culture bottle at different times during its incubation from 4 hours to two weeks or

longer.

Trials of different schedules suggest that a minimal, reasonably effective

procedure is the making of just two examinations on each bottle, the first after 0incubation at 37 C overnight, the second after 4-7 days. Only very few cultures

negative at 4 days become positive on longer incubation. When a report is required

urgently on a suspected septicaemia, an additional examination may be made

after only 4 hours incubation.

Some workers, however, consider that an examination should always be made on

the day the specimen is received, i.e. after incubation for only 4-8 hours. Positive

findings at that stage are available for earlier reporting to the clinician and are less

likely to be due to the growth of scanty contaminants than those obtained after

longer incubation. Also, the negative cultures, have to be examined again at 18-

24 hours and 4-7 days, requiring a total of three examinations.

SUBCULTURES

It is recommended that on each subsequent occasion of examination, the blood

culture should be examined both by a gram film and by subculturing on two plates

of blood agar, the one incubated in air, plus 5-10% CO , the other anaerobically in 2

nitrogen/hydrogen plus 5-10% CO . If the presence of meningococcus or 2

haemophilus seems likely, e.g. in suspected septicaemic meningitis, a heated

blood agar (chocolate agar) plate may be substituted for the aerobic plain blood

agar plate. Gram filming is particularly valuable when the first examination is

made only after overnight incubation, i.e. after 12-24 hours, for when bacteria are

seen to be present in the film, a preliminary report may be given to the physician at

once.

Summary and Principle

The occurrence of a sudden relative change in pulse rate and temperature with or

without chills, hyperventilation are indications of suspected septicemia.

Septicemia in hospital patients has increased largely, with a corresponding

increase in morbidity and mortality. Hence, for cases of suspected septicemia, the

culturing of blood for determination of bacteria and fungi becomes mandatory.

Blood culture bottles are used primarily for culturing blood to detect aerobic,

facultative, or anaerobic microorganisms present in the blood stream. The

medium contains all essential nutrients to allow the recovery of microorganisms

present. Blood is withdrawn from the patient using a sterile needle and added to

the blood culturing bottle containing 0.05% Sodium Polyanethol Sulfonate

(SPS). SPS is a polyanionic anticoagulant which inhibits complement and

lysozyme activity, interferes with phagocytosis and inactivates antibiotics,

particularly aminoglycosides. After appropriate incubation, the bottle is observed

for turbidity, colour change, hemolysis, gas formation and other evidence of

growth.

Interpretation of Results

The medium allows good recovery of microorganisms present which can be further

identified by Gram stain and subculturing onto appropriate medium. Growth in

the broth medium is indicated by the presence of turbidity.

Mycobacteriology

The genus Mycobacterium are 'acid fast bacilli', which are difficult to stain, but

once stained resist decolourization with acid and alcohol. They include the

organisms of human tuberculosis, M. tuberculosis, bovine tuberculosis, M.bovis,

and avium tuberculosis, M.avium, and that of leprosy, M.leprae, which is not fully

acid- and alcohol-fast. The commonest species are classified in two groups: 1) the

typical tubercle bacilli, M.tuberculosis and M.bovis, and their variants, and 2)

the atypical mycobacteria, comprising most members of the genus mycobacteria

including commensal, saprophytic and opportunistically pathogenic species

(photochromogens, scotochromogens, non-chromogens, rapid growers). They

are commonly referred to as tuberculoid bacilli or mycobacteria other than

tubercle (MOTT).

Of particular importance are the tubercle bacilli, mainly M.tuberculosis, being

responsible for over 90% of all cases of tuberculosis, is almost exclusively a

parasite of humans and has mainly an airborne mode of transmission. Infection

with Mycobacterium tuberculosis remains a major public health problem.

Although effective methods for its control are available and have been applied

successfully for several decades, in some regions the prevalence of tuberculosis is

still inordinately high and remains the leading cause of death among notifiable

infectious diseases.

Atypical mycobacteria (tuberculoid bacilli or MOTT) mainly being commensals

and saprophytes may cause opportunistic infections in man indistinguishable

clinically, radiologically and histologically from that caused by the human

tubercle bacillus. Such infection is called mycobacteriosis, is not notifiable as

tuberculosis and generally there is no person-to-person transmission.

Carbol fuchsin forms acid insoluble complex with the mycolic acid present in the

decolourization by strong acid. Other elements present in the smear are

decolourized with sulphuric acid and hence take up the counter stain (methylene

In many cases scientists and health professionals need to identify a microbe in a

given environment. Learning the members of a population of microbes present in

nature can give us new insights into biochemical processes that are taking place.

This leads to better understanding of environments and the role microbes play in

them. Identifying a microbe growing in a patient will help identify the disease

caused and thereby the treatments that are effective at eliminating it.

Identification tests can also be used to monitor and eliminate microorganisms

present in the food supply, thereby increasing food safety by eliminating

pathogens and decreasing spoilage.

Bacteria of different genera can differ greatly in their morphological

characteristics. These differences can help us in identifying different bacteria.

Likewise, some bacterial species differ in their cellular morphologies and staining

properties. Again, these differences can be used to aid in identifying bacterial

species. Generally selective and/or differential media are used to aid in

identifying bacterial species. However, many bacteria may share the same

morphological and cultural characteristics-responses to differential staining, size

and shape of the individual cells, size and shape of the colonies, the growth rate in

the presence or absence of oxygen, at different temperatures, in varied pH ranges,

and many others-so these features are rarely sufficient to classify an organism.

Various strains, species and genera of organisms exhibit characteristic patterns of

substrate utilization, metabolic product formation and sugar fermentation. To

determine the identification of a bacterium, it is necessary to study its

metabolism, characterizing the distinctive biochemical reactions that take place

within a cell. The type of biochemical reaction each organism undergoes act as a

“thumbprint” for its identification. Metabolic reactions involve enzymes (bacteria

are among the most diverse organisms with respect to the type of enzyme they

contain), which are proteins that catalyze biochemical reactions and therefore

identification and classification of bacteria is based on the distinctive enzymatic

makeup of bacterial cells.

Carbohydrate utilization studies is an offshoot technology related to biochemical

analysis. All organisms require a carbon source, as carbon is the backbone

material of biological molecules. Most bacteria obtain energy from the oxidation

of organic compounds such as sugars. Strict aerobes oxidize sugars to carbon

dioxide and water through the process of aerobic oxidation while strict anaerobes

perform fermentation reactions. Facultative anaerobes posess the enzymes that

allow them to perform either fermentation or respiration depending on the

availability of oxygen. The types of compounds that an organism can ferment and

the end products that are produced depends on the enzymes the microorganism

can make. Among the end products commonly generated by fermentation are

organic acids and gases such as carbon dioxide and hydrogen. A positive

fermentation reaction is indicated by a change in the colour of the indicator

present in the medium.

When identifying a suspected organism, a series of differential media containing

indicators are inoculated and incubated. One can determine if a given bacterial

species can utilize a given carbohydrate by checking for the presence of

byproducts that are produced by the oxidation of these carbohydrates. pH

indicators present in the media detect metabolic acids that have been produced

by the bacteria after the oxidation and fermentation of sugars giving some form of

visible reaction such as a colour change. Alternatively, reagents may be added to

media after the bacteria have grown; these reagents react with specific byproducts

or intermediates in a metabolic pathway to give a colour change. The results of

these tests on the suspected organism are then compared to known standards to

confirm its identification.

General Biochemical Identification TestsSUMMARY AND PRINCIPLE

Biochemical tests used for identification of bacteria are most often qualitative.

Media used in these types of test are usually general type media containing

indicators, suitable for the growth of most organisms.

The tests are based on the principle of pH change and substrate utilization

designed to identify various metabolic properties of different bacterial species

that can be used to differentiate even closely related organisms. The kit allows

one to quickly perform approximately 12 tests on a sample. The kits contain

sterile broth for carbohydrate utilization, substrate utilization and other tests for

identification of organisms. The broths are reconstituted by adding a bacterial

suspension. After incubating for an appropriate period, the broths are examined

when the various indicator systems present are affected by the metabolites or

added reagents to give a colour change.

Package insert supplied in the kit allows one to understand the procedure, type of

components that are present and the way they aid in the identification of bacteria.

As seen, various strains, species, and genera of microorganisms exhibit

characteristic patterns of substrate utilization, metabolic product formation and

sugar fermentation. Often, biochemical tests are used to identify microorganisms.

The result can be seen by a colour change. Most reactions are based on the

detection of an enzyme with a certain given substrate. Also, methods to detect

certain metabolites by chemical reaction and or complex building techniques are

used. At the end a colour change gives a result which leads to more cognition of

the unknown organism.

Analytical reagents are used for carrying out biochemical tests used to identify

microorganisms.

In general, different bacteria convert dextrose and glucose to pyruvate using

different metabolic pathways. Some of these pathways produce unstable acidic

Readymade Analytical Reagentsproducts which quickly convert to neutral compounds. Some organisms use the

butylene glycol pathway, which produces neutral end products including acetoin

and/or 2,3-butanediol. Other organisms use the mixed acid pathway, which

produces stable acidic end products such as lactic, formic and acetic acid. A

medium like MR-VP Broth is used to determine the pathway a given organism

uses to ferment glucose; to this end reagents like Methyl Red Indicator or Barritt

Reagent A and B are added along with Creatine to detect end products or

intermediates produced by a given fermentation pathway.

Summary and Principle

Baritt Reagent A, Barritt Reagent B and Creatine are used to perform the Voges

Proskauer (VP) test.

The VP test detects organisms that utilize the butylene glycol pathway. These

organisms ferment carbohydrates with the production of acetoin (acetyl methyl

carbinol) or its reduction product 2,3-butylene glycol. The substances can be

tested for by a colorimetric reaction between diacetyl (formed during the test by

oxidation of acetoin or 2,3-butylene glycol) and a guanidino group under

alkaline conditions. When Barritt Reagent A (alpha naphtol) and Barritt Reagent

B (KOH) are added to MR-VP Broth along with Creatine (catalyst) that has been

Barritt Reagent A, Barritt Reagent B, Creatineinoculated with an organism that uses butylene glycol pathway, development of

red colour is a positive reaction for formation of a neutral end product (acetoin).

Summary and Principle

Methyl Red Indicator is used to perform the Methyl Red (MR) test.

The MR test involves adding the pH indicator methyl red to an inoculated tube of

MRVP Broth. If the organism uses the mixed acid fermentation pathway and

produces stable acidic end products, the acids will overcome the buffers in the

medium and produce an acidic environment. When Methyl Red Indicator is

added, if acidic end products are present, the Methyl Red Indicator will remain red

which is a positive test for stable acidic end products.

culture, i.e. to see if the organism is an aerobe.

Oxidases are enzymes that catalyze the reduction of oxygen during respiration.

For example in gram positive bacteria and many gram negative bacteria

cytochrome oxidase performs the final step in electron transport, reducing oxygen

to water. Other bacteria, such as the Enterobacteriaceae, do not reduce oxygen

using this enzyme. The test is a check for the presence of electron transport chain

that is the final phase of aerobic respiration. Normally, oxygen is the final electron

acceptor in this system. In this test, an artificial electron acceptor (Gordon McLeod

Reagent) is used in place of oxygen. This acceptor is a chemical that changes

colour to dark blue/purple when it takes the electron from the last element

(cytochrome oxidase) in the electron transport chain. (the cytochrome c oxidase

present in most gram negative bacteria will oxidize N,N,N',N-tetramethyl-p-

phenylenediamine dihydrochloride to give a dark purple complex).

The test is used for screening species of Neisseria, Aeromonas, Vibrio,

Campylobacter and Pseudomonas, which give positive reactions and for

excluding the Enterobacteriaceae, all species of which give negative reactions.

Summary and Principle

The ability to degrade amino acids to identifiable end products is often used to

differentiate bacteria. Production of indole using pure cultures in tryptophan-

containing media is recommended as an aid in differentiation of bacteria. Kovac's

Reagent is used for performing the Indole test. The test determines the ability of

certain bacteria, primarily Enterobacteriaceae to decompose the amino acid

tryptophan to indole which accumulates in the medium. Indole is then tested for

by a colorimetric reaction with Kovac's Reagent (p-dimethyl-amino-

benzaldehyde) Indole reacts with the aldehyde present in the Kovac's Reagent to

give a reddish-pink colour in the alcohol layer which is a positive test and is

particularly useful in the identification of E.coli. The alcohol layer extracts and

concentrates the red coloured complex.

McFarland Standard No. 0.5

McFarland Standard are used as a reference to adjust the turbidity of bacterial

suspensions and in antimicrobial susceptibility testing.

McFarland Standard is turbidity standard incorporating a suspension of barium

sulphate ions or latex particles (particle size is equal to bacterial cell size ) in

buffer, which makes it turbid. Turbidity of bacterial suspension depend on the

number of bacteria present in suspension. Measurement of turbidity

quantifies the amount of bacteria present in bacterial suspension. If we require a

bacterial suspension of specific number of bacteria, we need to match opacity or

turbidity of bacterial suspension with a chosen opacity standard like McFarland.

Turbidity of 0.5 McFarland standard is equal to a suspension, which contains

1.5X10 numbers of bacteria.

McFarland Standard is used in Antibiotic susceptibility test. Antimicrobial

susceptibility test is used to find the effective antimicrobial agent ( drugs /

antibiotics ) for successful treatment of an infection.

McFarland standard used in antimicrobial susceptibility testing for preparation of

microbial suspension of 1.5X108 numbers of bacteria. The performance of

Antimicrobial Sensitivity Disk Test require appropriate amount of bacterial

suspension which can be obtained by optically comparing turbidity of bacterial

suspension with 0.5 McFarland standard. If the bacterial suspension does not

appear to be the same density as the McFarland 0.5, the turbidity can be reduced

by adding sterile saline or increased by adding more microbial inoculum

(Transferring Bacterial Culture).

0.5 mL of 1.175% barium chloride dihydrate (BaCl22H2O)

0.69.95 mL 1% sulfuric acid (H2SO4).

The standard can be compared visually to a suspension of bacteria in sterile

saline. If the bacterial suspension is too turbid, it can be diluted with more saline.

If the suspension is not turbid enough, more bacteria can be added.

Summary and Principle

PYR Reagent is used in conjunction with PYR testing for the detection of L-

pyroglutamyl aminopeptidase found in group A streptococci and group D

enterococci.

The PYR test uses L-pyrrolidonyl-beta-naphthlyamide substrate to detect the

presence of enzyme L-pyroglutamyl-aminopeptidase. Following hydrolysis of the

substrate by the enzyme the resulting beta-naphthylamine produces a cherry red

pigment upon the addition of PYR Reagent (cinnamaldehyde).

Summary and Principle

Nitrite detection strip and zinc dust are used to perform the nitrate reduction test.

Bacterial species may be differentiated on the basis of their ability to reduce

nitrate to nitrite or nitrogenous gases. Many bacteria have respiratory enzyme

systems that can use nitrate as a terminal electron acceptor forming nitrite.

Bacterial reduction of nitrate results in the production of various end products like

nitrite, nitrogen gas, ammonia, nitrous oxide and hydroxylamine. The nitrate

reduction characteristic of a particular species is more or less constant making it a

useful diagnostic tool.

The ability to reduce nitrate is valuable for differentiating and identifying various

types of bacteria, especially Enterobacteriaceae. Non-fermenters and other

miscellaneous gram negative bacilli vary in their ability to reduce nitrates. Some

members of this group are capable of denitrification which is a reduction of nitrate

to nitrogen gas. For the glucose fermenting gram negative bacilli, the production

of nitrogen gas is an important differential test. The end product of reduction

depends on bacterial species. Reduction of nitrate is generally an anaerobic

respiration process in which an organism derives its oxygen from nitrate.

This is a test for the presence of the enzyme nitrate reductase which causes the

reduction of nitrate, in the presence of a suitable electron donor, to nitrite which

can be tested for by an appropriate colorimetric reaction. The microorganism

under evaluation is inoculated in the medium and after incubation, nitrate

reduction can be determined. Upon addition of nitrite detection strip during the

test, development of pink, deep red or violet colour indicates a positive reaction.

No change in the colour of the strip only indicates that nitrite is not present in the

medium. There are two explanations for these observations:

Nitrite Detection Kit (General Microbiology)

1) The nitrate may not have been reduced and hence the strain is nitrate

negative.

2) The nitrate may have been reduced to nitrite, and further the nitrite has been

completely reduced to nitric oxide, nitrous oxide or nitrogen which will not

react with the reagents on the nitrite detection strip; the strain is nitrate

positive.

Any test medium that gives a negative result for the nitrite detection strip can be

further tested to determine which of the two interpretations is correct. This is done

by adding a small amount of zinc dust to all negative tests. The zinc dust will

catalyze the reduction of nitrate to nitrite. Thus, if the nitrate has not been reduced

by the organisms, i.e. the strain is nitrate negative, it will be reduced by the zinc

dust and the nitrite detection strip will show colour change from colourless to

pink/red/violet. If no colour change in the nitrite reduction strip is observed after

the addition of zinc dust, the organisms have not only reduced nitrate to nitrite,

but have further reduced nitrite to nitrogenous gases; the organisms are nitrate

positive. Almost all Enterobacteriaceae reduce nitrate.

Summary and Principle

TDA Reagent (ferric chloride reagent) is used to visualize the phenylalanine

deamination reaction which allows differentiation of enteric bacilli on the basis of

their ability to produce phenylpyruvic acid by oxidative deamination. This reaction

is very useful in the taxonomy of Enterobacteriaceae.

The test allows to differentiate members of the Proteeae from other members of

the Enterobacteriaceae by the ability of organisms in the genera within the

Proteeae to deaminate phenylalanine to phenylpyruvic acid by enzymatic

activity. Proteus, Providencia and Morganella species possess this capability.

Phenylalanine serves as the substrate for enzymes, which are able to deaminate it

TDA Reagentto form phenylpyruvic acid. The addition of TDA Reagent following incubation

results in appearance of deep green color in case of positive reaction or no color

change in case of negative reaction.

As bacteria consists of clear protoplasmic matter, differing but slightly in refractive

index from the medium in which they are growing, it is difficult with the ordinary

microscope, except when special methods of illumination are used, to see them in

the unstained condition. Staining, therefore is of primary importance for the

recognition of bacteria.

Stains are used

lTo render microscopic and semitransparent objects visible.

lTo reveal their shape and size.

lTo show the presence of various internal and external structures.

lTo produce specific chemical and physical reactions.

Apart from differentiating and rendering visible the constituents of the cell, stains

will help to identify the organisms and classify to a particular group by their

individual reactions to particular stains. Broadly stains are made up of dyes which

can be classified as natural or synthetic.

The vast majority of staining procedures applied to microorganisms involves the

use of smears on glass slides. The essential steps in the preparation of a fixed,

stained smear are 1) preparation of the film or smear, 2) fixation and

decolourization, and 3) application of one or more staining solutions. The

advantages of these procedures are that the cells are made more clearly visible

after they are coloured and differences between cells of different species and

within the same species can be demonstrated by use of appropriate staining

solutions (differential or selective staining).

A large number of coloured organic compounds (dyes) are available for staining

microorganisms. These compounds are generally rather complex in terms of

Staining Solutionsmolecular structure and on this basis they may be classified into groups such as

triphenylmethane dyes, oxazine dyes and thiazine dyes.

A more practical classification for the cytologist is one based on the chemical

behaviour of the dye; namely acidic, basic or neutral i.e. the most commonly used

stains are salts composed of a base and an acid. An acid (or anionic) dye is the one

in which the charge on the dye ion is negative; a basic (or cationic) dye is one in

which the charge carried by the dye ion is positive. A neutral dye is a complex salt

of a dye acid with a dye base. Acid dyes generally stain basic cell components, and

basic dyes generally stain acidic cell components. (for eg. protoplasm of the

organism being acidic and negatively charged, will combine with the positively

charged cations or coloured part of the basic dye). The process of staining may

involve ion-exchange reactions between the stain and active sites at the surface of

or within the cell.

Many different kinds of staining solutions are employed in various bacteriological

procedures. Simple staining is carried out by applying a single solution of stain to

the fixed smear wherein the organisms are given the colour characteristic of the

staining solution. These stains bring out the morphology best. Differential stains

utilize more than one stain and make visible the differences between bacterial cell

or parts of a bacterial cell. These stains are necessary to bring out characteristics

like flagella, capsules, spores, metachromatic granules, polyssacharides and

lipids.

Summary and Principle

Gram Stain is used to differentiate between gram-positive and gram-negative

bacteria depending on their ability to take up either the primary stain or the

counter stain.

Various mechanisms have been proposed to explain the gram reaction. Most

researchers who have studied the mechanism of gram stain reaction have

concluded that the mechanism is based on the distinctive chemistry and physical

structure of the cell walls of the organisms (there are many physiological

differences between the cell walls of gram-positive and gram-negative bacteria).

Certain bacteria when treated with one of the basic para-rosanaline dye such as

crystal violet (primary stain), and then iodine, 'fix' the stain so that subsequent

treatment with a decolourizing agent like alcohol does not remove the colour.

Other organisms, however, are decoulorized by this process. If a mixture of various

organisms are thus stained and subjected to the decolourizer, some organisms

retain the dye and turn violet in colour-these are termed as gram positive,

whereas others that are completely decoulorized are termed gram negative. In

order to render the decoulorized organisms visible, and to distinguish them from

those retaining the colour, a counter stain like methyl red or safranine is applied.

These organisms take up the stain methyl red and turn red in colour.

Generally, a thin smear of bacterial cell suspension is stained with crystal violet,

then treated with an iodine containing mordant to increase the binding of the

primary stain. A decolourizing solution of alcohol is used to remove the crystal

violet from cells which bind it weakly and then a counterstain like safranin is used

to provide a colour contrast in those cells that are decolourized.

The gram positive characteristic results from the ability of a cell to resist the loss of

the primary stain during the decolourization step, as compared to the gram

negative cells which do not possess this ability. The explanation of this

phenomenon is associated with the composition and structure of the cell wall.

Gram Stain KitThe gram-positive organisms have more mucopeptide in their cell walls as

compared to gram-negative ones. On the other hand, gram-negative bacteria

have a high content of lipids in their cell walls. Cell walls of gram-positive

organisms also contain teichoic acids in abundance, not seen in cell walls of

gram-negative organisms. Experimental evidence suggest that during staining of

gram negative bacteria, the alcohol treatment extracts the lipids, which results in

increased porosity or permeability of the cell wall. Thus the crystal violet-iodine

(CV-I) complex can be extracted and the gram negative organism is decolourized,

which subsequently take up the colour of the counter stain. The gram positive

bacteria, because of their lower lipid content become dehydrated during alcohol

treatment. The pore size is decreased, permeability is reduced and the CV-I

complex cannot be extracted. Therefore these cells remain purple violet and do not

take up the counterstain.

The gram stain has its greatest use in characterizing bacteria.

Observation

Gram positive organisms stain purple in colour whereas gram negative organisms

stain red in colour.

Lactophenol Cotton BlueSummary and Principle

Lactophenol Cotton Blue wet mount preparation is the most widely used method

of staining and observing fungi. It is formulated with lactophenol, which serves as

the mounting fluid and the dye, cotton blue. Lactic acid preserves the fungal

structure and clears the tissue while phenol acts as a disinfectant. The high

concentration of phenol deactivates lytic cellular enzymes thus the cells do not

lyse. Cotton blue is an acid dye that stains the chitin present in the cell walls. The

stain imparts blue colour on fungal hyphae.
