It has been a long-held assumption in ligand-based virtualscreening that the bioactive conformation of a molecule isprivileged. The assumption is that superior performancein 3D searching (pharmacophores, shape similarity)should be obtained when using the bioactive conforma-tion of a query molecule for searching for other activemolecules. A parallel assumption has been that extensivesampling of the conformational space of database mole-cules is necessary to obtain optimal performance for 3Dligand-based screening. Both of these assumptions will becritically assessed for ligand-based virtual screening car-ried out in shape space.
