QBRI summer studentship Program 2015

Scholarly communication

entire ecosystem through which research and other scholarly writings are created, evaluated for quality, disseminated to the scholarly community, and preserved for future use

Science 2.0

new generation of online-based tools that allows researchers to change the way of scholary communication

scientific revolution of openness

Public perceptionoutreach scientific output

Scientific communitycollaborationopen dataopen peer review and access

Kramer, Bianca; Bosman, Jeroen (2015): 101 Innovations in Scholarly Communication - the Changing Research Workflow. figshare.http://dx.doi.org/10.6084/m9.figshare.1286826

Traditional pipeline

Tools requiring institute license

Open science pipeline

Tools accessible to researchers

Discovery

PubCrawler is a free "alerting" servicethat scans daily updates to the NCBIMedline (PubMed) and GenBank(Entrez) databases using searchparameters specified by the user.

Analysis

Electronic lab books and management tools

Bioinformatic tools

Ingenuity Pathway analysis (IPA) is acommercial web-based analysis toolto model, analyze, andunderstand the complex biologicaland chemical systems.

Some of its features are:- structure & function of isoforms- pathway comparison- network analysis- disease and biological function

Writing

Reference management and sharing

+ PDF annotation

Zotero is a free and open-sourcereference management software tomanage bibliographic data andrelated research materials (such asPDF files).

Some of its features are:- web browser integration- online library syncing- library sharing- in-text citations, footnotes and

bibliographies using wordprocessors

PaperShip is a tablet client for referencemanagement and pdf annotation.

Some of its features are:- library syncing (Mendeley, Zotero)- Pdf download- Pdf annotation (highlighting, notes)- Pdf sharing- altmetrics

Pre-publication

copyright & self-archiving

Pre-print servers

Sherpa/Romeo is a website listingpublishers' copyright agreements andretained author rights.

Copyright & self-archiving

bioRxiv is a free online archive forpreprints in the life sciences, enablingauthors to make their findingsimmediately available to the scientificcommunity and receive feedback ondraft manuscripts before they aresubmitted to journals.

A few journals will not considerarticles that have been posted topreprint servers which can be foundon SHERPA/RoMEO.

Pre-print servers

Publication

Publication & Post publication (peer) review

Open peer review

F1000 research is open accesspublishing platform offeringimmediate publication, open peerreview and full data deposition andsharing.

open peer review

PubPeer is a website that allowsacademics to engage in post-publication peer review, and hashighlighted shortcomings in severalhigh-profile papers, in some casesleading to retractions.

Post publication peer review

Retraction Watch is a blog thatreports on retractions of scientificpapers.

Post publication peer review

Data sharing

Figshare is an online digital repositorywhere researchers can make their researchoutputs available in a citable, shareableand discoverable manner, includingfigures, datasets, images, and videos.

Data receive a permanent digital objectidentifier (doi) which can be included inthe published paper.

Outreach

ResearchGate is a social networking site forresearchers to- share papers- ask and answer questions- find collaborators

Assessment & impact

researcher identifiers and author metrics

Altmetrics

ORCID (Open Researcher and Contributor ID)assigns a non-proprietary alphanumeric codeto uniquely identify academic authors.

It is an open source web-app that allowsother web-apps to use its open applicationprogram interface (API) and mine its opendata.

ORCID is adopted by- Publishers (PLOS, Nature, Elsevier)- Funders (Wellcome Trust, NIH)- institutions

ORCID does NOT provide information onimpact.

researcher identifier

Google Scholar is a freely accessible websearch engine that indexes the full text ormetadata of scholarly literature across anarray of publishing formats and disciplinesincluding pre prints, theses, books, universityrepositories, articles, …

The caveat is that as an author you need tocheck for accuracy as it does NOT use aunique researcher identifier.

Google Scholar does provide information onpublication impact, ie h-index.

author metrics

Impact Story is an open source, web-based tool that measures the impact ofall research outputs, including journalpapers but also alternative researchoutputs such as peer reviews(Publons), datasets, presentations andwebpages.

Metrics include:- # citations- # mentions (twitter, blogs)- # saves- # views
