Figure S2. (A) Gene expression heat map of HY5, GLK2, LHCB1.1 and CAO in

Arabidopsis cell culture. The counts for GLK1 were too low and the data was

therefore excluded. Each column represents the gene expression at a time point

compared to its previous one (Log2(T/T-1). Red color indicates genes that were

upregulated and yellow color indicates genes that were downregulated compared

to the previous time point. (B) LHCB1.1 (C) CAO expression following a shift

to light in hy5 and glk1glk2 seedlings. Gene expression was normalized to

PROTEIN PHOSPHATASE 2A SUBUNIT A3, PP2A (At1g13320) and related to

the amount present in the dark. Each data point represents the mean (±SD) of at

least 3 independent replicates.

Figure S3. Phylogenetic analysis of the Zea mays family genes, showing the phylogenetic

relationships among LHCBs (A) and PSBAs (B) in Zea mays and Arabidopsis.

Both of unrooted phylogenetic trees were generated using full-length protein sequences from Zea

mays and Arabidopsis. Full-length protein sequences were obtained from the Arabidopsis

Information Resource (http://www.arabidopsis.org/) and Phytozome ver. 12.0

(https://phytozome.jgi.doe.gov/pz/portal.html). Protein sequences were aligned and the unrooted

phylogenetic trees were constructed with MEGA 7.0.

Figure S5. High sucrose concentration inhibits chloroplast development. (A) Ultrastructure of

chloroplasts of 14-day-old cells cultured in MS + 1% sucrose and MS + 3% sucrose.

Representative electron microscopy images shown from at least two independent experiments.

Scale bar: 0.5 μm. (B) The 7- and 14-day cells compared to the control (T0) and 14-day cells

cultured in MS + 3% sucrose. (C) Chlorophyll fluorescence parameters measured in 7- and 14-

day-cells. All values are means (± SD) of three independent experiments with three biological

replicates per experiment. (D) Chlorophyll content 7- and 14-day-cells compared to the dark grown

cells. (E) Oxygen evolution rate in 14-day-cells. All values are means (± SD) of three independent

experiments with three biological replicates per experiment. (F) Relative LHCB1.1 and LHCB2.4

expression in cells cultured in MS + 1% sucrose (open bars) and MS + 3% sucrose (black bars).

Gene expression was normalized to Ubiquitin like protein (At4g36800) and related to the amount

present in the dark. Each data point represents the mean (±SE) of at least 6 independent replicates.

Asterisk indicates significant difference between 1% and 3% sucrose conditions (t test; *, P < 0.05;

**, P < 0.01; ***, P < 0.001).

Supplementary data Theory section with details of the mathematical calculations.

Two-component positive feedback loop Assume that we have two components A and B that are direct or indirect exerting positive regulation upon each other. More A gives more synthesis of B, more B gives more synthesis of A. Mathematically we can formulate it as

𝑑𝐴𝑑𝑡 = 𝑎𝑓! 𝐵 − 𝑏𝐴,

𝑑𝐵𝑑𝑡 = 𝑐𝑓! 𝐴 − 𝐵

where the functions fA,B are monotonically increasing with a maximal value less than or equal to one. a and c are the maximal synthesis rates of A and B, respectively, and b the decay rate constant of A. We have scaled time with the decay rate constant of B to reduce the number of parameters, making all units of time measured relative to the half-life of B. If the functions are monotonically increasing with maximum of one the system will as time evolve end up in the steady state A=a/b and B=c. Typically fA,B would have a sigmoidal shape and could be represented e.g. by a Hill-type function depending on the details of the regulation. Such functions can typically be linearized for small values (see e.g. [1]). Thus for small values we approximately have that

𝑑𝐴𝑑𝑡 = 𝑎𝐵 − 𝑏𝐴,

𝑑𝐵𝑑𝑡 = 𝑐𝐴 − 𝐵

the solution can be shown to be

𝐵 𝑡 = 𝐶!𝑒!!! + 𝐶!𝑒!!! , 𝐴 𝑡 = 1𝑐𝑑𝐵𝑑𝑡 + 𝐵

where the constants C1,2 are determined by initial values and

𝑟!,! = −1+ 𝑏2 ±

1+ 𝑏 !

4 + 𝑎𝑐 − 𝑏

Ignoring the fast decaying mode r2 gives

𝐵 𝑡 = 𝐶!𝑒!!! , 𝐴 𝑡 = 𝐵(𝑡)𝑐 𝑟! + 1

and 𝐵/𝐴 = !!!!!

showing that the ratio will be constant making B a linear function of A with time. Thus plotting B versus A will show a straight line for small values and will eventually saturate in the non-linear regime. In figure 1 below we have plotted A and B versus time in the left panel and in the right panel B vs A and the asymptote cx/(r1+1) (dashed line).
