1 Preface
The Swan Canning Environmental Monitoring and Reporting project is a long term
monitoring project consisting of regular sampling of the Swan and Canning Rivers
and the Swan Canning catchment, enabling regular water quality reporting and
annual reporting on estuarine and catchment compliance. The project was designed
and implemented in 1994 by the Swan River Trust and Department of Water (then
Water and Rivers Commission) as part of the Swan Canning Clean-up Program
Action Plan. The project is currently delivered through the Swan River Trust Healthy
Rivers Action Plan and is jointly operated by the Water Science Branch of the
Department of Water and the Swan River Trust.
The estuarine water sampling conducted for this monitoring project falls under
several Department of Water WIN data management projects. These are:
SG-E-SWANEST – Swan River Estuary Sampling. This project consists of weekly
sampling at twenty-four fixed sites (11 grab sample sites) from Blackwall Reach
upstream to Power Line crossing in West Swan. This sampling is generally
conducted every Monday, split into the lower Swan run, using the Swan River Trust
boat Kwilana, and the upper Swan run, using the Trailcraft. For the ten lower Swan
sites, sampling began October 1994 but was somewhat intermittent until 1999. For
the upper Swan sites, sampling began November 2006.
SG-E-CANEST – Canning River Estuary Sampling. This project consists of weekly
sampling at eight fixed sites from South Canning Bridge upstream to Ellison Parade
in Langford. This sampling is generally conducted every Tuesday and is split into two
separate runs using two Swan River Trust boats, the Trekker and the Trailcraft.
Sampling began January 1995 but was somewhat intermittent until 1999.
SG-E-UPPERSWAN – Upper Swan River Estuary Sampling. This project was closed
and the sites were added to the SG-E-SWANEST project from July 2010.
SG-E-SWANCOMP – Swan River Compliance Sampling. This project consists of
weekly sampling at an additional site from the first week of January to last week of
May. The compliance site each week is located at a randomly selected sampling
point on a grid of Melville waters. This sampling is incorporated into the regular
weekly SWANEST sampling run. Sampling began in 1999. A report of the
compliance data is produced annually at the end of June.

Some important estuarine sampling changes are listed below:
In November 2014 the ecological management zones within the Swan Canning River Estuary were re-classified to align this report with others published by SRT and DOW. Please refer to Page 14 of this report for current ecological zone classifications. It should therefore be noted that the monitoring sites within each zone have changed with respect to quarterly data reports published before November 2014.
CAS site sampled 23/1/1995 to 23/6/1998, and then re-added to CANEST 1/11/2005. Location changed to mid-channel (CASMID) 19/01/2010. Location changed back to CAS from 27/11/2012. Location changed back to CASMID from 19/03/2013.
CANEST sampling was split into two runs on the 19/03/13. The lower Canning sites (SCB2, SAL, RIV and CASMID) were sampled from the Trekker and the upper Canning sites (KEN, BAC, NIC and ELL) were sampled from the Trailcraft.
On the 22/07/14 due to access issues the run was altered so that SCB2, SAL, KEN and BAC are sampled using the Trailcraft and RIV, CASMID, NIC and ELL are sampled using the Trekker.
Sampling at SCB moved 100 m west to SCB2 on 29/01/2013.
Ceased profiling SCS01, LLH and WBRP on the SWAN. Last profiled on 28/05/2012.
New site South Canning Bridge (SCB) added to CANEST project July 2010.
Grab samples changed from weekly to fortnightly in July 2010.
Changed from bottom grab samples to integrated samples for chlorophyll on 10/12/2001 for SWANEST and 25/10/2005 for CANEST.
HEA site added to SWANEST 9/10/2000.
Silica and Dissolved organic nitrogen sampled from 14/7/2008 for SWANEST and CANEST and from 8/9/2008 for UPPERSWAN.
Changed analytical laboratory from SGS to NMI from 5/9/2005 for chlorophyll and from 19/9/2005 for all other parameters.

2 Introduction
This Swan Canning estuarine quarterly data report presents background and current
quarter data collected from a total of twenty two sites from the Swan and Canning
Estuarine Environmental Monitoring program. Data is presented in graphical and
tabular form for thirteen key analytes; total nitrogen, ammonium nitrogen, total
oxidised nitrogen, dissolved organic nitrogen, total phosphorus, soluble reactive
phosphorus, silica, dissolved organic carbon, total suspended solids, alkalinity,
chlorophyll a, secchi depth, and phytoplankton, and four in situ profile data
parameters; dissolved oxygen, salinity, temperature and pH.
Data (except phytoplankton data) from the twenty two sites is grouped into five
regions as follows;
Lower Swan Canning Estuary: BLA, ARM, HEA and NAR
Middle Swan Estuary: NIL, STJ, MAY and RON
Upper Swan Estuary: KIN, SUC, WMP and MSB
Swan River: JBC and POL
Canning Estuary: SCB2, SAL, RIV and CASMID
Lower Canning River: KEN, BAC, NIC and ELL
Graphical presentation of each analyte (except phytoplankton) and in situ parameter
includes background monthly median, 10th and 90th percentile data overlain by the
monthly medians of the current year. Estuarine data is presented over a June to May
year so that the usual summer/autumn period of interest is kept together in one
report and is still current for the final 4th quarter report. Quarterly reports correspond
to 1st quarter (Jun-Aug), 2nd quarter (Sep-Nov), 3rd quarter (Dec-Feb) and 4th quarter
(Mar-May) with the data from each quarterly report adding to the “current year” data
already presented.
This data report is the fourth quarterly report for 2014-15 and presents data from
June 2014 to May 2015 over background data generally from June 2009 to May
2014. Dates of background data vary for some analytes due to sampling changes
(see Preface). All data recorded below the laboratory limit of reporting was halved in
order to be presented graphically.
The current year data (2014-15) is also presented in tables showing the number of
samples collected for each analyte (n), the monthly minimum and maximum values
and the monthly median for the current quarter.

Phytoplankton data is presented as yearly contour plots for total phytoplankton,
diatoms, dinoflagellates and chlorophytes for the Swan (11 sites) and Canning (8
sites) for 2009 to 2014-15. Weekly phytoplankton data from integrated water column
samples is presented with no temporal or spatial grouping of the data.
Data presented and discussed in the section titled, Key Observations from 2014-15, compares current year data (2014-15) to data from the previous year (2013-14).

3 Key Observations from 2014-15 The total rainfall for 2014-15 was 646 mm. This is below the average annual rainfall recorded at Perth airport over the past 40 years (721 mm). The seasonal pattern was similar to the historical patterns of high rainfall during winter months and low rainfall during summer months (Figure 2). Compared to the 40 year average, rainfall during the 2014-15 reporting period was lower than the 40 year average throughout most of the year except from February to April.

Swan River Phytoplankton
Overall, total phytoplankton activity in the Swan River for 2014-15 (Figure 3) was higher compared to 2013-14 (Figure 4). This year (2014-15) peak cell densities occurred during winter (July to August) and mid-summer to early autumn (January to March). This differs from last year (2013-14) when peak cell densities occurred during the end of winter and the start of spring (July to September).
Diatom occurrence followed a similar pattern to last year and were present throughout most of the year (Figure 3). This year diatoms appear to be present in higher abundances than 2013-14 (Figure 4). Cylindrotheca closterium and Cyclotella spp. were the dominant species. Cylindrotheca closterium abundance peaked in the upper Swan during early winter (July). Cyclotella spp. abundance peaked in the upper Swan in mid to late winter (July to August) and in the middle to upper Swan in mid-summer (January) and early Autumn (March).
Dinoflagellate activity appeared to be reduced this year (Figure 3) compared to 2013-14 (Figure 4). Cell densities were highest through mid-spring to early summer (October to December) in the lower to middle Swan. The dominant species were Prorocentrum minimum during early October, Heterocapsa minimum during mid to late October and Scrippsiella spp. and Skeletonema spp. in December.

Chlorophyte activity throughout the year was once again predominantly Prasinophyte spp. This year Chlorophytes were present from mid-spring to the end of autumn (October to May). Chlorophyte activity occurred throughout the River and Estuary.
No fish kill events associated with the Swan were reported for the period of June 2014 to May 2015.
During the 2014-15 period, phytoplankton response values for harmful and nuisance phytoplankton species were triggered at several sites in the Swan Estuary. Details of where and when these trigger values were exceeded are presented in Table 4.

Swan River Total Nitrogen (TN) and Total Phosphorus (TP)
The monthly median total nitrogen results for 2014-15 followed similar patterns to the monthly background median values (Figure 9). Although the trend was similar for all ecological zones, the peak in total nitrogen occurred in July, compared to August peaks respectively in the median background data. In the lower Swan Canning Estuary surface water, peak total nitrogen concentrations occurred in August. All median total nitrogen data for 2014-15 was within the 10th to 90th percentile boundaries except for during May in the middle Swan Estuary surface water and the upper Swan Estuary bottom water which was below the 10th percentile boundary. Median monthly total nitrogen concentrations were also below the 10th percentile boundary in the upper Swan Estuary surface water during April and May. For the 2014-15 period, monthly rainfall peaked in July (Figure 2).

The monthly median total phosphorus results for 2014-15 followed similar patterns to the monthly background median values (Figure 17). With the exception of the lower Swan Canning Estuary all monthly median total phosphorus data for 2014-15 fell within the 10th to 90th percentile boundary. Median monthly total phosphorous concentrations peaked in February in the lower Swan Canning Estuary and January in the upper Swan Estuary. In the middle Swan Estuary median monthly total phosphorus concentrations peaked in January and November for surface and bottom water respectively (Figure 17).
Canning River Phytoplankton
The Kent St Weir was opened on 24 July 2014 and closed on 9 October 2014.
Overall, total phytoplankton activity in the Canning River appeared similar for 2014-15 (Figure 5) compared to 2013-14 (Figure 6).
Diatom densities increased from the end of winter to mid-spring (August to November) between South Canning Bridge and Salters Point. The active species was Skeletonema costatum. From the end of spring to mid-autumn (November to April) the dominant diatom upstream of Kent Street Weir was Cyclotella spp. Below Kent Street Weir during summer and autumn (December to May) the dominant species were Cyclotella spp. and Skeletonema spp.
In early winter (June) the dominant dinoflagellate was Prorocentrum dentatum which was measured between SCB2 and CASMID. From mid-spring to early summer (October to December) the dominant species was Gymnodinium spp. which was also seen between SCB2 and CASMID.
Chlorophyte activity occurred from the end of spring until the end of autumn (November to May). The dominant species throughout, above and below the Kent Street Weir, were Prasinophyte spp. with some Oocystis spp. activity above the weir in January.
One fish kill event was reported relating to the Canning River for the period of June 2014 to May 2015. On 13 May 2015 approximately 50 dead Black Bream were observed at the bottom of the river around Bywater Way, Wilson. Trust staff subsequently investigated, finding an estimated 1,000-5,000 dead Black Bream scattered along a section of approximately 1km of the Canning River, downstream of Kent Street Weir. The contour plots for salinity, oxygen and water temperature during the regular sampling events the day before and one week after the fish kill event can be seen in Figure 7 and Figure 8 respectively. The contour plots for the day before the fish kill event show an area of low oxygen bottom water at Riverton Bridge (RIV) downstream from Bywater Park and an area of low oxygen to hypoxic bottom water upstream at the Castledare site (CASMID). Surface water was oxygenated at both sites (RIV = 5.7 mg/L and CASMID = 4.6 mg/L). The week after the event the water at Castledare (CASMID) was well oxygenated throughout and the water at Riverton Bridge (RIV) measured well oxygenated at the surface and low oxygen at the bottom.
Hypoxic conditions were recorded between Castledare and Kent St on the day of the
fish kill (see Table 5) . Karlodinium was present (maximum 3552 cell/mL on 7 May
2015) but not at densities that would be thought to cause issue. Pathology in three
black bream submitted indicated there had been a prior chronic inflammatory

condition. This suggests the bream were not in good health before the fish kill event.
Subsequently an investigation of further black bream was undertaken.

Canning River Total Nitrogen (TN) and Total Phosphorus (TP)
Monthly median total nitrogen concentrations for 2014-15 followed similar trends to the median monthly background data (Figure 10). All monthly median total nitrogen concentrations fell within the 10th and 90th percentile boundaries. Monthly median total nitrogen concentrations peaked in July in the Canning Estuary surface water and the lower Canning River, and in August for the Canning Estuary bottom water (Figure 10).
Monthly median total phosphorus concentrations for 2014-15 followed similar trends to the median monthly background data (Figure 18). With the exception of April in the lower Canning River bottom water, all monthly median total phosphorus concentrations fell within the 10th and 90th percentile boundaries (Figure 18).
Monthly TN and TP medians for the bottom waters of the lower Canning River were below background median levels for the period December to April (Figures 10 and 18). This coincided with the expansion and improved operation of oxygenation infrastructure, resulting in increased oxygen concentrations within that ecological management zone (Figure 31).
