Current Hypothesis
Some of the techniques we have developed over the lastthirty years for modelling complex software systems canbe beneficially applied to the modelling aspects ofsystems biology.
In particular formalisms which encompass support forI AbstractionI Modularity andI Reasoning
have a key role to play.
Process algebras have mechanisms for each of these, and stochastic extensions which allow dynamicproperties to be analysed.

Bio-PEPA: motivations
Work on the stochastic π-calculus and related calculi, istypically based on Regev and Shapiro’s mapping:molecules as processes.
This is an inherently individuals-based view of the systemand analysis will generally then be via stochasticsimulation.
With Bio-PEPA we have been experimenting with moreabstract mappings between elements of signallingpathways and process algebra constructs: species asprocesses.
Abstract models are more amenable to a collectivedynamics view and integrated analysis..
We also wanted to be able to capture more biologicalfeatures .

Motivations for Collective Dynamics
The scale of biological models is vast with tens orhundreds of thousands of molecules of each type oftenpresent within the cell.
Many experimental techniques have poor resolution —they cannot distinguish individual cells never mindindividual molecules.
Ordinary differential equations have been used in thecontext of biochemistry for decades and for manysystems that level of abstraction is appropriate so thecollective dynamics view is one which biologists arecomfortable with.

Motivations for Abstraction
Our motivations for seeking more abstraction:
I Process algebra-based analyses such as comparingmodels (e.g. for equivalence or simulation) andmodel checking are only possible if the state spaceis not prohibitively large.
I The data that we have available to parameterisemodels is sometimes speculative rather than precise.
This suggests that it can be useful to usesemi-quantitative models rather than quantitativeones.

Discretising the population view
We can discretise the continuous range of possibleconcentration values into a number of distinct states. These form the possible states of the componentrepresenting the reagent.

Modelling biological features
There are some features of biochemical reaction systemswhich are not readily captured by many of the stochasticprocess algebras that are currently in use.
Particular problems are encountered with:
I stoichiometry — the multiplicity in which an entityparticipates in a reaction;
I general kinetic laws — although mass action iswidely used other kinetics are also commonlyemployed.
I multiway reactions — although thermodynamicarguments can be made that there are never morethan two reagents involved in a reaction, in practice itis often useful to model at a more abstract level.

There are some features of biochemical reaction systemswhich are not readily captured by many of the stochasticprocess algebras that are currently in use.
Particular problems are encountered with:I stoichiometry — the multiplicity in which an entity
participates in a reaction;
I general kinetic laws — although mass action iswidely used other kinetics are also commonlyemployed.
I multiway reactions — although thermodynamicarguments can be made that there are never morethan two reagents involved in a reaction, in practice itis often useful to model at a more abstract level.

In Bio-PEPA:
I Unique rates are associated with each reaction(action) type, separately from the specification of thelogical behaviour. These rates may be specified byfunctions.
I The representation of an action within a component(species) records the stoichiometry of that entity withrespect to that reaction. The role of the entity is alsodistinguished.
I The local states of components are quantitativerather than functional, i.e. distinct states of thespecies are represented as distinct components, notderivatives of a single component.

The Bio-PEPA system
A Bio-PEPA system P is a 6-tuple〈V,N ,K ,FR ,Comp,P〉, where:
I V is the set of compartments;I N is the set of quantities describing each species
(step size, number of levels, location, ...);I K is the set of parameter definitions;I FR is the set of functional rate definitions;I Comp is the set of definitions of sequential
components;I P is the model component describing the system.

Semantics
The semantics of Bio-PEPA is given as a small-stepoperational semantics, intended for deriving the CTMCwith levels.
We define two relations over the processes:
1. capability relation, that supports the derivation ofquantitative information;
2. stochastic relation, that gives the rates associatedwith each action.

Circadian Rhythms in Ostreococcus Tauri
The green alga Ostreococcus Tauri is an ideal model systemfor understanding the function of plant clocks.
In particular we use a Bio-PEPA model to study the variabilityand robustness of the clock’s functional behaviour with respectto internal stochastic noise and environmental changes.

Modelling overview
I A previous deterministic (ODE) model of the system hadbeen developed by hand.
I We developed a Bio-PEPA model and validated that itscontinuous-deterministic interpretation coincided with theoriginal model.
I Stochastic simulation was used with thediscrete-stochastic interpretation of the Bio-PEPA modelto investigate stochastic fluctuations, focusing on clockphase and sensitivity analysis.
I Model-checking was also used to give more detailedanalysis of variability within the system, via specificquestions about model behaviour.

Model-checking
I Here we use statistical model-checking (discreteevent simulation and sampling over multiple runs):approximate results.
I The underlying simulation model is enhanced with arepresentation of time so that rates of reactions canchange appropriately at dawn and dusk.
I The model checker can then be used to investigatethe probability distribution of the number ofmolecules of a species over time.

Epidemiological models
Epidemiological models study the spread of diseasewithin a population.
For this purpose the population can be divided intoclasses: susceptibles (S), those who are infective (I) andthose who have recovered (R) and are immune.
Refinements of this might include differentiating thosewhich are symptomatic or asymptomatic, treated oruntreated, or suffering from a drug-resistant form of thedisease.

Using Bio-PEPA for epidemiological models
I Each species will correspond to a subset ofindividuals (e.g. susceptible, infective or recoveredindividuals), possibly also differentiating locations.
I The role of the individual with respect to an actioncan be used to indicate that the species decreases, remains invariant or increases in an interaction.
I Interactions such as I + S → 2I are possible, wherean entity is present on both sides of the interactionwith different multiplicity. Note that this cannot berepresented in Bio-PEPA.

Modifying Bio-PEPA for epidemiology
The key change is that two multiplicities can beassociated with an action in a component, rather than thesingle stoichiometry used in biochemistry:
A Bio-PEPA model for epidemiological system isdescribed by the following syntax:
S ::=(α, κ) ↓ S | (α, κ) ↑ S | (α, (κ1, κ2))  S | S+S | C | S@L

The abstraction
The translation of epidemiological models into Bio-PEPAis based on the following correspondences:
I Each subpopulation/patch is abstracted by alocation.
I Each type of individual is represented by a speciescomponent, whose subterms describe its interactioncapabilities.
I Each interaction is represented by an action type. The dynamics are described by a functional rate.
I The model component represents how the speciesinteract and contains information about the initialstate.

Designing for human crowd dynamics
I Widespread take up of mobile and communicatingcomputational devices is making ubiquitous systemsa reality and creating new ways for us to interact withour environment.
I One application is to provide routing information tohelp people navigate through unfamiliar locations.
I In these case the dynamic behaviour of the systemas a whole is important to ensure the satisfaction ofthe users.
I Emergency egress can be regarded as a particularcase, when the location may be familiar butcircumstances may alter the usual topology andmake efficient movement particularly important

Conclusions
I Having formal representations of biological pathwayseases the development of integrated analysistechniques.
I The compositionality of process algebras offerssome benefits for model construction...
I ... however there is little work yet exploiting thatcompositional structure for the benefit of analysis.
I The semi-quantitative approach, based on CTMCwith levels, offers a compomise between state spaceexplosion and retaining some stochasticity in themodel.
I Analysis based on the collective dynamics allows anefficient alternative to stochastic simulation which inmany cases gives a reasonable approximation. Moreover being able to readily compare results ofthe two approaches can give added insight.

I Analysis of the Markov process can yield quitedetailed information about the dynamic behaviour ofthe model.
I A steady state analysis provides statistics foraverage behaviour over a long run of the system, when the bias introduced by the initial state hasbeen lost.
I A transient analysis provides statistics relating to theevolution of the model over a fixed period. This willbe dependent on the starting state.

CTMC with levels
The granularity of the system is defined in terms of thestep size h of the concentration intervals and the samestep size is used for all the species, with few exceptions.(Law of conservation of mass).
The granularity must be specified by the modeller basedon the expected range of concentration values and thenumber of levels considered and transition rates aremade consistent with the granularity.
The structure of the CTMC derived from Bio-PEPA, whichwe term the CTMC with levels, will depend on thegranularity of the model.
As the granularity tends to zero the behaviour of thisCTMC with levels tends to the behaviour of the ODEs[CDHC FBTC08].

PRISM model and model checking
I Analysing models of biological processes viaprobabilistic model-checking has considerableappeal.
I As with stochastic simulation the answers which arereturned from model-checking give a thoroughstochastic treatment to the small-scale phenomena.
I However, in contrast to a simulation run whichgenerates just one trajectory, probabilisticmodel-checking gives a definitive answer so it is notnecessary to re-run the analysis repeatedly andcompute ensemble averages of the results.
I Building a reward structure over the model it ispossible to express complex analysis questions.

PRISM model and model checking
I Probabilistic model checking in PRISM is based on aCTMC and the logic CSL.
I Formally the mapping from Bio-PEPA is based onthe structured operational semantics, generating theunderlying CTMC in the usual way.
I As with SSA, in practice it is more straightforward todirectly map to the input language of the tool, asinteracting reactive modules.
I From a Bio-PEPA description one module isgenerated for each species component with anadditional module to capture the functional rateinformation.

Integrated analyses[CHDC FBTC08] and [CGGH PASM08]
As well as offering alternative analyses we can use thedifferent analysis tools in a complementary way. Forexample using stochastic simulation and probabilisticmodel checking in tandem.
I The exact discrete-state representation ofprobabilistic model-checking means that its use islimited by state space explosion.
I Moreover, the finite nature of the staterepresentation used means that a priori boundsmust be set (whether numbers of molecules ordiscrete levels for each species are used).
I We can use stochastic simulation to establishappropriate bounds to use for defining the PRISMstate space.
