Welcome to CASL! I am delighted to be able to take this opportunity to welcome you to UCD CASL.

The start of any new period of employment is always an exciting time. This induction pack has been

designed to guide you through your first few days at UCD CASL and you can find further information on

individual sections of this booklet using the contact details and web links provided.

I hope you enjoy your time here, that your research is successful and that you make full use of the

interdisciplinary collaborative environment. Please do not hesitate to contact either me, or the CASL

General Information The CASL creates an environment to nurture the interaction between different disciplines underpinned by a need for the tools of computation. Specifically the Institute has three key goals:

1) to understand large-scale systems 2) to build trust in communications 3) to discover knowledge in data

To understand large-scale systems Systems, from atomic to astrophysical, seismic to stellar, physical to financial, biological to climate, all have similar underlying structure from a computational perspective. The CASL brings together computational scientists from the disciplines of Biological and Medical Science, Geophysical Science, Mathematical Physics and Computer Science & Engineering to link questions and solutions across disciplinary boundaries and lead to innovative approaches for the understanding and exploitation of systems, specifically focusing on those most relevant to Ireland today: financial, biological and climate. To build trust in communications Communication cannot occur without trust. Communication must be reliable, secure and verifiable. The CASL brings together communications researchers from Mathematics, Electronic Engineering and Computer Science with expertise in Finite Field Theory, Coding, Cryptography, Networks and FPGA Design, to develop, design and build end-to-end communication systems which are robust and private. To discover knowledge in data Our ability to generate data is vastly out pacing our ability to analyze it. New techniques in biology and sensing and simulation allow us to generate massive treasure troves of information (for example, protein sequences or the world wide web), but the useful knowledge in the data is often buried. The key issue is scale, and traditional techniques, which do not scale gracefully, fail to extract the useful knowledge from the data heap. Techniques are needed to access, search and analyze these new data streams and the CASL brings together a unique mix of expertise in areas from data visualization to sparse analysis to sift through the data. The focus for CASL in this data theme is biological, financial and sensing data. Research Clusters Underpinning these research themes are Research Clusters which are highly multidisciplinary, with several PI’s and serve as a means of grouping researchers with common interests and research needs. More detail on these clusters can be found in Appendix I.

The Claude Shannon Institute - This institute is a new and exciting development in Ireland for research in Mathematics of Communications. The Claude Shannon Institute’s mission is to support research in broad areas of Mathematics of Communications. http://www.shannoninstitute.ie/

TRIL - The TRIL Centre is a coordinated collection of research projects addressing the physical, cognitive and social consequences of ageing all informed by ethnographic research and supported by a shared pool of knowledge and engineering resources. http://www.trilcentre.org/

IRU–Innovation Research unit – The IRU provides an excellent interdisciplinary research environment for investigating the governance of complex innovation systems on the international, national, regional and sectoral level. http://casl.ucd.ie/iru/

NCRA - Natural Computing is the study of computational systems inspired by Nature, including Physical, Social and Biological Systems. SenseTile - Sensor networks are widely seen as an essential technology for supporting next-generation scientific and engineering challenges, including environmental monitoring, climate change, assisted living, national security and intensive agriculture. Addressing these problems requires two complementary strands of research:

1. to understand the specific physical and/or social phenomena of interest against which to fit data collection and analysis

2. to understand the general scientific and technological principles governing scalable sensor networking in order to maximize the leverage gained from on-going developments.

Bioinformatics - Our group focuses on identifying functional regions of proteins and genes that impact on disease risk and therapy. This is focused on functional oligopeptides and polymorphism in disease. The two strands of research are:

Facilities and Membership profile. The CASL is a research building compromising of 5 floors of office space, located in the Belfield office park beside UCD Campus. It is the entire block 8 of the office park, including the basement parking facilities and visitor parking to the front of the building. There is just over 2500 Square Metres of space and there are just over 200 members. There is a core group of people responsible for the management and administration function of CASL, and the support of PI’s and their research teams. In 2009, it is expected that CASL will have an additional 60 new members with an estimated 25 leaving. The following research facilities are available:

Facilities summary • Reception area in the front lobby of the building entrance. • Seminar room on the ground floor can seat 40 people comfortably and has overhead projection

with both WiFi and internet access. • The Seminar room also doubles as a function room for site visits and reviews. • The Meeting/Board room on the ground floor can seat 20 with conferencing facilities. • The café/common room is run by Rocketfoods and this room is a social area. • The breakout areas on each floor include seating for formal and informal gatherings and

1. Wireless Internet Access To access the internet through the UCD wireless network (WAVELAN) web browser settings must be set to automatically detect proxy settings. The following steps describe how to do this for both Internet Explorer and Firefox. Internet Explorer

• Go to Tools / Internet Options / Connections / LAN Settings • Click option to 'Automatically detect settings' • Click 'OK' twice to return to your browser • If this does not work with your laptop, choose 'Use Automatic configuration script' and enter

2. Applying for a UCD Network Account

To access services such as UCD e-mail, users need to apply for a UCD network account. This can be done online at the following address:

You will need your UCD personnel number (contact your relevant UCD School - see pg. 19 or the UCD Student Desk see pg. 20 ) to obtain an account. If you have not yet received your Personnel Number you may still apply for an account using P followed by all zeros in the personnel number field of the form. This will allow you to receive a temporary account. You must contact IT Services on extn 2360 with your full personnel number when you receive it or your account will be deactivated within two weeks. You can collect the details of your UCD network and mail account and password from UCD IT services reception (see: http://www.ucd.ie/itservices/contactus/ ) the next working day. Your network account will be of the form [.jbloggs.sci.bf.ucd].

3. UCD Connect Mail System To use the UCD Connect mail system (login from homepage of http://www.ucd.ie), use first section of the id and the password as follows:

4. Registering the PC’s Network Card

In order to gain access to the UCD wired network, users must first register their PC/laptop network card with UCD IT Services. Prior to registration, users can only access the UCD website. Sites external to UCD are not available at this point. Your network card can be registered on-line at the following address:

5. Printer Setup

All printing in CASL is setup using iPrint software.

1. Go to http://print.ucd.ie

2. Follow the instructions for downloading and installing the iprint software (“Install iPrint client on Windows 2000/XP workstation”).

3. To connect to a particular printer navigate to that printers location and click install (CASL: UCD

Computer Science and Informatics Centre/CASL01).

4. Follow the onscreen instructions. A reboot may be required for the changes to take effect.

6. CASL Mailing Lists

To add your email address to the CASL mailing lists email – [email protected] with your name and position eg. PI, Post Doc, PhD or Admin.

Administrative Services

Telephones The main number for UCD CASL is 716-5300. Telephones for CASL researchers are shared between workstations. They are initially set up for internal calls (within UCD) only. Any external calls can be made through the UCD operator by dialling ‘0’. The main switchboard hours are 9am – 1pm and 2pm – 5.30pm. Local, national and international calls will be billed directly to your supervisor or department. Alternatively, if you require local, national or international access for research purposes, UCD Telephone Services (T: ext. 1800; E: [email protected]) will have your phone line unrestricted provided your supervisor fills out and signs an ‘Unrestricted Line Request’ Form – an example of which can be found in the Appendices. In case of emergency, dial Unicare on 7999. This number can be dialled from any telephone in the building, 24 hours a day.

Faxes The general UCD CASL fax number is 716-5396. This machine is located on the first floor beside the Claude Shannon Institute and can be used to send and receive faxes. Post Incoming post to the building is sorted and distributed from the Front Desk area. There is a pigeonhole system that is sorted by office and cubes, where you will be able to find your incoming mail. At the pigeonhole area, there is a blue post box for outgoing internal and external mail. The post is collected twice daily, morning and afternoon, at approximately 10am and 2pm.

Photocopying Facilities Photocopying facilities are provided by Copi-Print on the ground floor at the Reception area. There is also a photocopier on the First Floor beside the Claude Shannon Institute which is for CASL Admin Staff. Room Bookings The CASL Seminar Room and Meeting Room located on the ground floor are available to CASL Staff and Researchers. To request a room booking please email: [email protected].

CASL Seminar Room: Lecture style set up with capacity for 40 people. CASL Meeting Room: Meeting space for up to 20 people. CASL Breakout Areas: Located on the 1st, 2nd, 3rd & 4th Floors suitable for small group meetings (4

persons). CASL Common Room: Café with casual coffee table meeting area. This room can be reserved for Site

Visits and Functions. Open Plan Meeting Areas: Located on the 1st, 2nd and 3rd Floor suitable for group meetings and

presentations. Audio Video Conferencing Equipment This has been installed in the CASL Seminar Room. It is available for anyone in CASL and UCD who wishes to use Audio and Video conferencing as a routine aspect of their collaborations. User guides and recorded user sessions are available. For more info contact: [email protected] .

Catering Rocketfoods (ext. 5308; www.rocketfoods.ie ) is the main caterer for UCD CASL. Located in the fourth floor Common Room, it can provide in- house catering for the Institute. External catering services that will deliver to the Institute include Berman & Wallace (01 2196252), Insomnia and O’Briens. Smoking Smoking is not permitted anywhere within the CASL.

Recycle Facilities Paper & Card: There are several paper recycling bins located on each floor of CASL.

Computer cartridges can be recycled in the box provided in the post cubbie area and also on the 3rd Floor.

Batteries can be recycled in the labelled box beside the photocopier on the 1st Floor.

Drinks cans can be recycled in the bin provided at the entrance to the office park.

REGISTRATION & ACCESS

Access Access to UCD CASL is by swipe card only. Cards are available to all authorised staff and postgraduate students from the CASL Coordinator. To obtain a swipe card, the appropriate registration form must to be filled out and signed. An example of this form and conditions of use can be found in Appendix II. Access will only be granted once this form has been fully completed. At the end of your contract period, your access card should be returned to the Coordinator. Access within the building is restricted at all times. This means that during normal opening hours (8.30am – 5pm) you will not require a swipe card to gain access through the main entrance but you will need it to gain access to all other restricted areas of CASL. With a swipe card, access to the CASL building is available 24 hours a day, 7 days a week. Access may also be gained via the underground car park (entrances at UB and LB). Out-of-Hours Access 24-hour access, Monday - Sunday with Swipe Card

Arrangements are in place to facilitate out of hours access for research activity in UCD CASL. There is an access control system in place for out-of-hours access. The purpose of this is to ensure the safety and security of individuals working in the building outside normal working hours. Outside normal hours, authorised staff and researchers may enter the building using their swipe card. Researchers requiring 24hr access have a particular responsibility to ensure their own safety and that of others.

Visitors Neither identification nor access cards are issued for visitors. All visitors to the Institute should contact their receiving party and must be escorted from the main reception. Engineers/service staff may be issued with a temporary access card if required.

Communications All CASL researchers must activate their UCD email address and use this address for all work messaging. Each researcher will be placed on an email distribution list according to their status. If you do not receive email confirmation that your email address has been placed on the appropriate list, please contact [email protected]. Information relevant to CASL researchers including seminar announcements is currently communicated through a number of channels.

Notice boards –There are notice boards located on each floor. Please post relevant notices appropriately. Plasma screens – relevant notices such as news and events or seminar announcements can be placed on

the plasma screens in the following areas - reception, 1st, 2nd and 3rd floors and in the Common Room. Contact [email protected] for more information.

Twitter - Researchers & staff can use twitter to publish announcements directly to the CASL Plasma Screens

Health Insurance Medical costs are quite expensive in Ireland and waiting lists for public health treatment are often long. There are various private health insurance schemes available that will help pay for hospital charges, medication and treatments and to ensure that you get treatment more quickly. CASL SAFETY Visitor Policy UCD CASL is the working environment for more than 200 people, the majority involved in active research projects. The Institute is also home to a range of administrative, technical and support staff. Contracting, catering and cleaning staff also have access to the building. The Institute’s normal working day is 9.00am to 5.00pm, Monday to Friday. However, the nature of research projects is such that people may be present in the building at any time of the day or night.

This complex work environment places particular duties and responsibilities on occupiers who will have people visiting them from time to time as part of their professional activity. It is your responsibility to bring the following guidelines to the attention of anyone visiting you at the Institute.

• The reception desk is open from 9.00am to 5.00 pm, Monday to Friday. All visitors must report to the receptionist

who will in turn notify you by phone of the arrival of your visitor. UCD CASL personnel should then meet any

visitor at reception and accompany them for the duration of the visit.

• Access cards will not normally be issued to short-stay visitors. However, if in the case of someone requiring an

access card, a temporary visitor access card may be issued by Reception.

• Longer term visitors to CASL (eg. Interns) may be issued a swipe card providing a visitor form is completed and

signed by their supervisor. An example of this form may be found in the Appendices section.

• Visitors should not be present in the Institute outside of normal business hours.

Safety Regulations Everyone should observe safety precautions and rules. The prevention of accidents in offices, libraries, laboratories, stores, workshops, kitchens and other places of work is the duty of every individual using or entering them. Ensuring the safety of others at work is just as important as the avoidance of personal injury. Safety precautions exist to prevent accidents, reduce injury and minimise any damage done if such accidents occur. Under current safety legislation, particularly the Safety, Health and Welfare at Work Act 1989 (www.irishstatutebook.ie/ZZA7Y1989.html), UCD is required to ensure, as far as is reasonably practicable, the health and safety of all employees and students while at work and all visitors to the premises. UCD welcomes the safety provisions under the Safety, Health and Welfare at Work Act 1989, and would emphasise that the Governing Authority have approved this document. UCD has introduced local departmental safety statements in conjunction with the UCD Parent Safety Statement 1998 (www.ucd.ie/safety/code/statementindex.htm), which provides details of the specific hazards and control measures in place locally.

Emergency & First Aid Information It is essential for all staff to be aware of the arrangements in place in time of emergency. Emergencies include fires and fire alarms, gas alarms, intruder alarms and any accidents, medical emergencies or essential plant failure.

Should you encounter any of the above or feel you require emergency assistance, telephone UNICARE Campus Safety and Security on 7167999 or dial 7999 from any internal phone. This emergency number is staffed on a 24hrs basis, 7 days a week. They also offer an escort service should you wish to be accompanied as you walk through UCD campus at night. Response to Alarms While UCD security personnel receive immediate notification of such alarms, it is still important to call the UNICARE Emergency Line 7999 to ensure they are aware that people are in the building and to provide them with valuable information e.g. the need to call fire brigade / ambulance service. CASL Block 8 FIRE SAFETY NOTICE

IF YOU HEAR THE FIRE ALARM

1. Do not panic, but prepare to leave the building. 2. If the alarm sounds for more than two minutes begin a building evacuation. 3. If the alarm is silenced within two minutes do not evacuate but remain

alert. The silencing of the fire alarm does not mean the emergency is over but that Services staff are investigating the cause of the alarm activation.

4. If the alarm sounds again following its initial silencing or if it has been sounding for more than two minutes leave the building immediately in an orderly fashion using the nearest exit.

5. Classes in session must be dismissed and students directed to leave. 6. Do not use the lifts. 7. Do not go back to your working area for any reason. 8. Proceed to the nearest emergency assembly area to your point of

departure from the building. The assembly areas for CASL are in front of the CASL entrance – Fire Assembly Point 2

9. Report any knowledge you may have of missing or injured persons to a Fire Marshal / Services Personnel. 10. Return to the building only after the Chief Fire Marshal / Services

Personnel has given the all clear signal. IF YOU OBSERVE A FIRE 1. Activate the fire alarm by breaking one off the red wall mounted break

glass units located throughout the building. 2. If it is safe to do so and you have been trained to do so the fire may be

tackled using a suitable fire extinguisher, but only if this does not place any person at risk of injury.

3. If you decide to fight a fire ensure that you have a safe and clear means of escape from the fire at all times.

4. In the event that you cannot fight the fire or the fire begins to get out of control evacuate the area immediately.

Crèche A crêche on the campus provides nursery facilities (8.30am to 5.30pm) for the pre-school children of staff and students. There is a play school or montessori for older age groups. Places are limited so early application is advisable. Enquiries should be made to the supervisor before the commencement of the session (T: 269 5143). Credit Union Credit Unions offer low interest rates for loans. They are non-profit making financial co-operatives, owned and controlled by their members. Insomnia at UCD Conway Institute offers a wide range of light meals and drinks; there is a second branch of Insomnia at UCD Quinn School of Business. The UCD Student Centre has a sandwich bar and a cafe. O’Brien’s sandwich bar is located in the Health Sciences complex. Near the main library building is Nine One One and the Arts Café is on the ground floor of the John Henry Newman building (the Arts Block) near the lake. Grocery Shop There is a small Centra supermarket at Merville Residences and a Spar supermarket located at the corner of Foster’s Avenue and Roebuck Road.

Sports and Social The environment of UCD provides a vibrant social life to all members of the university. Members and collaborations The cluster has three primary PIs in CASL, Drs. Brabazon, O’Neill and Edelman. These PIs are currently supervising approximately 10 PhD researchers in the domain of computational finance.

In addition to the three core PIs, additional UCD faculty are engaged in research collaborations with the cluster (School of Business and School of Computer Science and Informatics).

Computational Modelling

Cluster Leader - Adrian Ottewill - 4th Floor Background

Focus on creating new solutions to the world’s most intractable problems, including health, molecular modelling, communication, finance and the environment. The intractability is due to the extreme complexity that arises from the multi-scale nature of these problems intricately coupled with the enormity of the scale of the data required and increasingly available to describe such systems.

Two sub-themes under the Computational Modelling research are: 1. Understanding complex multi-scale systems 2. Discovering knowledge in data

Adrian Ottewill, Chris Bean, Rodrigo Caballero, Ted Cox, Peter Duffy, Peter Lynch. Adrian Ottewill, Chris Bean, Ted Cox, Peter Duffy and Peter Lynch were members of the PRTLI 3 funded Cosmogrid (Grid-enabled computational Physics of Natural Phenomena) project. Rodrigo Caballero and Peter Lynch have joint projects through the UCD Meteorology and Climate Centre. Chris Bean, Rodrigo Caballero and Peter Lynch are championing the Earth System Science theme in the UCD Earth Institute. Chris Bean and Ted Cox submitted joint research projects. Adrian Ottewill and Tahar Kechadi have co-supervised a PhD student in Data Grid. Adrian Ottewill and Hamish Carr will co-supervise a student in Visualisation techniques in Relativity.

Graphs & Networks

Cluster Leader - Padraig Cunningham - 2nd Floor

Background

This research programme will address four of the core research challenges in network analysis and visualisation. These are:

1. The identification of coherent communities. 2. The identification of nodes that have pivotal roles. 3. The identification of network structure that is remarkable or anomalous and; 4. The question of how to model and analyse information flow.

In particular the research will address datasets that are; massive, multi-attribute and dynamic. These research challenges require diverse expertise and this programme brings together experts on three aspects of network analysis, i.e. experts on visualisation, matrix-decomposition techniques and probabilistic modelling.

Members and collaborations The cluster leader is Pádraig Cunningham. The other participants in the Clique SRC proposal within UCD are Aaron Quigley, Neil Hurley, Denis Shields, Brendan Murphy and Des Higgins. Cunningham, Quigley, and Shields are based in CASL. Conor Hayes from the SFI funded DERI CSET in NUI Galway is also a named PI on the SRC proposal. If the SRC is funded this link with DERI will develop. There are a number of other researchers in CASL (e.g. Scott Rickard) who are engaged in research in the general area of graph and network data analysis. Three companies are involved in the SRC proposal. These are the IBM software group in Dublin, Idiro Technologies a small Irish startup (www.idiro.com) and Norkom a large Irish SME (www.norkom.com).

Mathematics of Communication & Trust

Cluster Leader - Gary McGuire - 1st Floor

Background Communication systems are at the heart of everyday life, and mathematics is at the heart of these systems. Research areas include cryptography, security, privacy, trust, voting issues, computer mediated communication, networks, information theory, error-correction/modulation/signal processing, and the underlying areas of mathematics: algebra, number theory, discrete mathematics, algebraic geometry.

Members and collaborations The Director of the Claude Shannon Institute, where most of this research is centred, is Gary McGuire. PIs directly involved are Rod Gow, Nigel Boston, Eimear Byrne, Marcus Greferath, Russell Higgs (School of Mathematical Science), David Edelman (School of Business), Joe Kiniry, Padraig Cunningham, (School of Computer Science), Scott Rickard, Mark Flanagan (School of Electronic Electrical and Mechanical Engineering). Computational Biomedicine & Bioinformatics

Cluster Leader: Denis Shields - 2nd Floor

Background

Skills are in bioinformatics (evolutionary modelling and structural modelling), cheminformatics (drug searching), systems biology (dynamical systems modelling), genetic algorithms, machine learning.

Applications are in imaging, cell signalling, protein and drug identification and characterisation, motif discovery, functional gene cluster identification.
